I was thinking, why does SMBC have to have separate skins for, say, two versions of Megaman ("Megaman" and "Rock"), instead of having Rock as the default and Megaman as the "Super Mario equivalent"? If I'm not mistaken, wasn't like this in the older versions of the game?

It was like the in all the 1.x versions of the game, but when the upgrade system changed and the skin system was added, that stopped really being a possibility or making sense.

You also have to consider, while it's natural for characters like Mega Man or Samus, who have clear paths of progression along those lines, you have to consider that Bill, Ryu, Sophia, and a few others have no such kind of multiple forms to cycle through (Bill's original fire form was just Lance, for example, and Ryu's normal form was a slightly dimmer version of his normal palette).
